Commander Sisko, returning from meetings with Starfleet in light of events at the end of last season, brings with him the U.S.S. Defiant - the first in a new class of warships designed to fight the Borg. Sisko is ordered to go to the Gamma quadrant to try and find the Founders of the Dominion and to convince them that Starfleet is not a threat to them.

Odo finds others of his kind only to discover that they are the Founders that he and the Federation have been looking for all along. Meanwhile, Sisko and Bashir, escaping from the destruction of the Defiant in a shuttlecraft, are found by Dax and O'Brien who return them to DS9. Once there, Sisko finds that treaty negotiations are under way with the Dominion, the Romulans are threatening war because they have been left out of the negotiations, and that Bajor, the wormhole and DS9 are being turned over to the Dominion as part of a peace gesture.

A drunken Klingon is accidentally killed in an altercation with Quark who, naturally, seizes on the opportunity to claim it was self-defense and boost his business. However, he soon finds that the death of Kozak leads to a number of unforeseen problems, including Quark's marriage to the widow and Quark ruling the Klingon house while the deceased's brother seeks vengeance.

A Cardassian security device designed to quell uprisings among the Bajoran workers is accidentally triggered by Jake. Meanwhile, back on DS9 Kira finds herself having to repel the lustful advances of an alien client of Quark's.

When the Defiant is stolen (and Major Kira kidnapped), Sisko finds he must work with the Cardassians to stop the errant ship, now in control of the Maquis, before war breaks out in the galaxy.

Meanwhile, back on the station, Sisko must contend with Nog's request for entry to Starfleet.
